The bed is comfortable by human standards. The box is comfortable by cat standards. One is furniture, the other is shelter. And for a creature shaped by ambush, caution, and the constant possibility of becoming prey, shelter wins. 

While their humans mean well, hiding places such as boxes can help cats feel secure and reduce stress.
